What is the metabolome?

The metabolome is “the complete set of metabolites produced within an organism.”[1] Metabolites are the small molecules of metabolism — sugars, amino acids, fatty acids, vitamins, and thousands of other compounds. If your genome is the blueprint and your microbiome is the workforce, your metabolome is the actual output: the chemistry your body is running right now. Studying it is called metabolomics, and it gives an unbiased read on your physiological state at a moment in time.[1]

To be clear about how we use this word: “metabolome-informed microbiome testing” is emerging language, not an established medical category. How does the gut microbiome shape the metabolome?

Your gut is home to trillions of microbes, and they are chemically busy: they ferment fiber, transform bile acids, and manufacture vitamins and signaling molecules. That work leaves a measurable fingerprint. In a study of the stool metabolome, gut microbial composition explained on average about 67.7% of the variation in fecal metabolites — which is why researchers describe the fecal metabolome as a “functional readout” of the gut microbiome.[2] In plain terms: a large share of the metabolome in your gut is written by your microbes.

Short-chain fatty acids: the metabolome’s metabolic link

The clearest example is short-chain fatty acids (SCFAs) — acetate, propionate, and butyrate — the metabolites your gut bacteria make when they ferment dietary fiber. SCFAs are not just waste: they are signals. Research shows SCFAs stimulate the release of GLP-1, the body’s own satiety hormone, from specialized cells in the gut lining, acting through the free fatty-acid receptor FFAR2.[3] This is the same satiety pathway that modern metabolic medicine targets directly — but here it’s your own microbes nudging your own biology from the inside. It is a gentle, everyday influence, not a drug effect.

Does the metabolome connect to metabolic health?

There are real, hedged signals in the literature. In a large study of Danish adults, people with greater gut microbial richness tended to have healthier metabolic markers, while lower richness was associated with more adiposity, insulin resistance, and inflammation — an association, not a cause.[4] And in a small proof-of-concept human study, supplementing with the gut microbe Akkermansia muciniphila was associated with improvements in markers of metabolic health such as insulin sensitivity.[5] That study was explicitly exploratory — early science, on a specific organism, not a treatment and not a weight-loss result. We mention it because it points to why reading the metabolome is interesting, not because it proves an outcome.

What we will not say: that any microbiome test or probiotic makes you lose weight, burns fat, or treats or prevents obesity, diabetes, or metabolic disease. Those are clinical claims, and the right first step for a metabolic-health concern is a licensed clinician.
